Not sure if this counts or not, but the SD humane society has a doggie cafe every month for pet owners. Apart from that, check out Jane's Dog Guide to San Diego. Mom has a copy, so message me and let me know what part of town you're interested in eating at, and she'll look it up!

There are a couple in downtown Encinitas that I know of (The Roxy, St. Germain's, Encinitas Cafe, Potato Shack), but you have to sit outside on the patio. You can go to the Local section of Dogster and click on the link to Pet-friendly Restaurants and find some in your neighborhood, too. Good luck!!
