Not usually, but it could happen. Just like humans, some dogs can have birth defects.
There are some diseases and physical problems that can cause problems as puppies.
Distemper can leave a dog with long term neurological and physical problems.
Wobbler's Syndrome is a malformation in the spinal column that causes dogs to walk as if they can't control the back legs.

There are also cases where the mother dog steps on the spine of a newborn or extremely young baby and damages the spine/pelvis and the pup cannot walk or walks with severe difficulty.
